Important Note: The PBSuite does not work with the new BLASR. We tried our best to fix our installation of PBSuite, but we might have left a few places that were not fixed. The changes in BLASR include: all named parameters (-bestn -sa -sam -out, et al.) were changed to double dash (--bestn et al). --minPctIdentity should be replaced with   --minPctSimilarity.

Before running any of the programs you need to set up the environment.

source /programs/PBSuite_15.8.24/

After this, you can run the command directly without the full path:

e.g. -h

This suite contains the newest version of PBJelly (referred to as PBJelly2) and PBHoney. Older version of the suite is available in the directory /programs/PBSuite_15.2.20 (source in the file from that directory to use this older version).

Old PBJelly version (12.9.14 - still not bundled with PBSuite) is still available in BioHPC Lab (look up the program PBJelly).
