Notes:

Run the program as specified in the manual, e.g.,:

java -jar /programs/RAPT-SV/RAPT-SV.jar [options]

It is usually convenient to include all these commands in a shell script and then execute that script.

You may need to specify memory available to Java Virtual Machine. For example, adding " -Xmx5g " after "java" will allow java to use up to 5 GBytes of RAM.
