To run canu (http://canu.readthedocs.org/en/latest/tutorial.html#tutorial ):

/programs/canu-1.6/Linux-amd64/bin/canu  -p ecoli -d ecoli-auto genomeSize=4.8m -pacbio-raw test.fastq

 

If you do not have fastq file from PacBio, you will need to convert h5 file to fastq file first:

export PYTHONPATH=/programs/pbh5tools_0.8.0/lib64/python2.7/site-packages/:$PYTHONPATH
/programs/pbh5tools_0.8.0/bin/bash5tools.py --outType fastq --outFilePrefix test test.h5
