Notes:

Instructions for running dadi installed by BioHPC team

  • This installation works for both CPU and GPU;
  • If you need to run dadi through Jupyter Notebook, you cannnot use this installation. You will need to install dadi by yourself with conda, and install Jupyter in the same conda environment (see instructions in the next section).

# set environment

source /programs/miniconda3/bin/activate dadi-gpu

# run dadi in python

python
import dadi

# to enable gpu

dadi.cuda_enabled(True)

# to disable gpu

dadi.cuda_enabled(False)

Alternatively, if you need to run dadi with Jupyter notebook, or run a different version of dadi, you can install dadi by yourself in your home directory, through conda

source ~/miniconda3/bin/activate

conda create -n dadi-gpu -c conda-forge cudatoolkit-dev
conda activate dadi-gpu
conda install -c conda-forge dadi
pip install pycuda
pip install scikit-cuda

#to use jupyter

#install jupyter notebook in the same dadi environment
conda install -c conda-forge notebook

#start jupyter (do it in "screen")
jupyter notebook --port=8016 --ip=0.0.0.0 --no-browser

#copy paste the full URL to the browser on your laptop  (http://cbsuxxxxx.biohpc.cornell.edu:8016/token=xxxxxxxxxxx)

********************************************************************************

Old Instructions (for version 1.7.0)

#set environment

export PYTHONPATH=/programs/dadi_20170607/lib64/python2.7/site-packages

# set X windows

## read the page https://cbsu.tc.cornell.edu/lab/userguide.aspx?a=access (under "Using an X-windows client is a simple procedure")

# run test (test_phi1D.py not working on BioHPC, other tests are working)

cp -r /programs/dadi_20170607/tests ./

cd tests

python2 run_tests.py
