Notes:

This package is only installed on cbsumm02, cbsulm04, cbsulm10, we will install it on more machines if usage warrants it. The instructions below concern using SMRT Portal, you can always use any component programs directly with appropriate command line command. Root directory for SMRT Analysis is /local/smrt.

  1. Reserve appropriate workstation with SMRT installed (see above). Add user smrtanalysis to your reservation (bottom of My Reservations page).

  2. Log in to the workstation and start SMRT Portal:
    sudo -u smrtanalysis -i /programs/bin/labutils/start_smrt2.sh

  3. Connect to SMRT Portal. The URL to the portal is http://XXX.tc.cornell.edu:8080/smrtportal/  , where XXX is the name of the Lab  workstation you have reserved. NOTE: this page will only open on internal Cornell network.

  4. If this is the first time you use SMRT Portal on this workstation you need to register - click on "Register" link on top right and follow instructions. Your account will be approved as soon as possible, please contact us in advance to make sure somebody is available.

  5. Follow instructions for running jobs on SMRT Analysis v2.3.0. (http://pacificbiosciences.github.io/DevNet/). Data directories for the portal are under /local/smrt/userdata .

  6. When you are finished please stop SMRT Portal:
    sudo -u smrtanalysis -i /programs/bin/labutils/stop_smrt2.sh
