There is 423 software titles installed in BioHPC Lab. The sofware is available on all machines (unless stated otherwise in notes), complete list of programs is below, please click on a title to see details and instructions. Tabular list of software is available here

Please read details and instructions before running any program, it may contain important information on how to properly use the software in BioHPC Lab.

To run the software:

/programs/hyphy-2.2.7/bin/HYPHYMP

 

Or you can use the software in Docker:

#Step 1: put your data files in /workdir/YourBioHPCUseID

#Step 2: Start docker image of HYPHY by following command. (for details about docker, please read https://cbsu.tc.cornell.edu/lab/userguide.aspx?a=software&i=340#c )

docker1 import /programs/hyphy-2.2.7/hyphy-2.2.7.tar
docker1 images
docker1 run -d -t biohpc_xxxx/hyphy-2.2.7 /bin/bash   ### replace xxxx with you biohpc id

docker1 ps

docker1 exec -it xxxxxxxxx /bin/bash  #### replace xxxxxxxxx  with the container ID you get in the docker1 ps command

### at this point, you are in Docker, and you have root privilege withing Docker. You will see your  /workdir/YourBioHPCUserID files under the directory /workdir. 

cd /workdir

HYPHYMP

### After you are done, type exit. Your results files are in /workdir/YourBioHPCUserID 

### If you do not need to run this software for a while, you can remove the docker container and docker images.

### to remove container:  docker1 clean all

## to remove images: docker1 rmi biohpc_xxxx/hyphy-2.2.7

## If you are disconnected, you can always run "docker1 exec -it xxxxxxxxx /bin/bash " to connect back
