Notes:

The executables of TASSEL4 (sTASSEL.jar and various wrapper scripts) are located in the directory /programs/tassel4-standalone. To launch TASSEL graphical user interface, run the command

/programs/tassel4-standalone/start_tassel.pl

For this command to work, you will need to be able to display TASSEL's window on your screen, i.e., you need to be logged in through VNC connection, or have an X-windows manager running on your local machine and the X11 forwarding turned on in your ssh session. Please see here for detailed instructions on how to run graphical programs on BioHPC workstations (sections "Access with VNC" and "How to run graphical applications while working remotely").

 

The GBS pipeline can be run using the script

/programs/tassel4-standalone/run_pipeline.pl

This does not require a connection capable of displaying graphics.
