Details for SRA Toolkit (If the copy-pasted commands do not work, use this tool to remove unwanted characters)

Name:SRA Toolkit
Version:3.0.5
OS:Linux
About:SRA data retrieval and change sra format to fastq

Download:http://trace.ncbi.nlm.nih.gov/Traces/sra/sra.cgi?view=software
Platform:all
Notes:

You must first run a config script:
vdb-config --interactive

Since version 2.4, you can use the fastq-dump to directly download SRA data files and convert to fastq format.

For paired end: fastq-dump --split-files --gzip xxxxxxxx

For single end: fastq-dump --gzip xxxxxxxx

(xxxxxxx is the SRA run accession)

[Alternative way to download SRA data]

The fastq-dump tool can be very slow. It is usually much faster to download SRA data files from EBI, who keep a copy of most of the SRA data, natively in fastq format. To download SRA files from EBI:

1. remote query the ebi database to get the URL of the SRR accession
wget -qO- "https://www.ebi.ac.uk/ena/portal/api/filereport?accession=SRRxxxxxxx&result=read_run&fields=fastq_ftp"

You will see results like this (For paired end data, you get two URLs separated by ";"):
ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx1.fastq.gz;ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx2.fastq.gz

2. construct wget commands from the URLs and run the commands to download the files. (Make sure to add "ftp://" before each URL).

wget -c --retry-connrefused ftp://ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx1.fastq.gz
wget -c --retry-connrefused ftp://ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx2.fastq.gz
